I'm not sure about this. But I think we can safely say that the Hyrule Royal family ceases to rule following the great flood preceding the Wind Waker (it seems most likely that they have something of a Florence-style plutocracy based on Windfall island). When Link tried to rescue the King of Hyrule at the end of the Wind Waker, and restore the monarchy, the King refused and told Link that his people must build their own society, and not cling to Hylian tradition. At the end of Wind Waker, we clearly see that the King of Hyrule does not take up the throne, nor does Zelda, and we can effectively conclude that the Hylian monarchy ends there.
Also, there are numerous times in Hylian history where the royal family ceases to be in power. In Ocarina of Time, after Gannon takes over and builds his new castle, the Hylian Royal Family ceases to effectively rule (even though Zelda, the rightful heir is held in captivity). However, an exile government does exist in Kakariko formed by Hylian citizens fleeing after Gannon's takeover. In Twilight Princess, Castle Town (the seat of the Hylian government), is briefly taken over by Twili forces, during which the Hylian monarchy remains in place, but is effectively controlled by Zant's forces. After Ordon liberates Hyrule, the northern half of Hyrule (which is mostly oriented towards administration and military) is blocked off from the Southern half and is ruled by Ganondorf. The southern part of Hyrule is more commercial and capitalist in nature, and is not ruled by the Hylian crown. South Hyrule's northern section contains barracks and administrative buildings, which house a rather large army composed of spearmen with chain-mesh armor and small shields. Due to the prominence of the soldiers, and their independence from outside authorities, its reasonable to assume that Hyrule's government comes primarily from the military. This would seem reasonable, as the military would be in an excellent position to assume command once the royal family ceased to exert authority.
I would like to have some reactions on this from some people who study Hyrule in more detail than me.
