In The Wind Waker, the Mother & Child Isles are a large island (the Mother) and small island (the child), situated next to each other.
The Mother island is home to the Fairy Queen, who grants Link the Fire Arrows and Ice Arrows. However, it is surrounded with a high rock wall. The only way to access it is using the the Ballad of Gales, learned from Cyclos, to warp in.
On the Child island, which can be accessed by boat, Link meets a Goron Merchant. It is also home to a Blue ChuChu, and one of the Korok inhabitants of Forest Haven can be found here.
While Mother & Child Isles only appears in The Wind Waker, in Twilight Princess, within Zora's Domain, there is a similar structure known as the Mother-and-Child Rocks.

Similar Landmarks
The Mother-and-Child Rocks[1] are a notable part of Zora's Domain in Twilight Princess. The structures can be found in the central waters near the base of the waterfall, and are significant as both an area where the native Reekfish congregate, and as a reference to the Mother & Child Isles found on the Great Sea in The Wind Waker; however, it is unlikely that the two are related, as the rocks are much smaller in size than the islands, and because it's confirmed that Twilight Princess and The Wind Waker take place at the same time in alternate timelines. There is no such structure mentioned before or since in any other game.
